On what was expected to be a good batting pitch at De Beers Diamond Oval, Williamson dominated New Zealand's innings and the South African bowlers.
He shared a 127-run partnership with Grant Elliott (48) to set South Africa 280 to have a chance at saving the three-game series.
New Zealand surprisingly won the first ODI over the weekend in the three-match series, after being embarrassed in the tests.
