The Hollywood couple met in 2008 on the set of Tropic Thunder, before getting engaged in 2012.
Aniston, 49, and Theroux, 46, have released a joint statement to media to combat "fictional narrative" from the "gossip industry".
"We have decided to announce our separation," the couple say.
"This decision was mutual and lovingly made at the end of last year. We are two best friends who have decided to part ways as a couple, but look forward to continuing our cherished friendship.
"Above all, we are determined to maintain the deep respect and love that we have for one another."
Aniston's former partner Brad Pitt went through a high-profile divorce with Angelina Jolie in 2016.
