Warner has been banned by Cricket Australia for 12 months and has been banned from playing in the Indian Premier League in 2018 after his involvement in the ball tampering scandal in South Africa last week.
Sunrisers Hyderabad confirmed Williamson would lead the side in a Twitter post.
"I have accepted the role to stand in as captain for this season. It's an exciting opportunity with a talented group of players. I look forward to the challenge ahead," Williamson said in a statement.
Former Australian cricket captain Steve Smith has also been banned from participating in this year's IPL.
The IPL gets underway next month, with the Sunrisers' first game on April 10 (NZ time).
